WooCommerce vs Shopify: 3-Year Total Cost of Ownership Math

Shopify’s sticker price is $39/month. WooCommerce’s sticker price is $0. Both numbers are lies once you actually run a $1M-$5M store. Here’s the 3-year TCO math we walk every mid-market Tampa Bay client through before recommending a platform — including the Shopify transaction surcharge that nobody talks about until invoice three.

№ 01Shopify’s real monthly cost

The $39 Basic plan covers checkout and a theme. It does not cover what mid-market actually needs. Add Klaviyo for email/SMS (typically $150-$600/mo at mid-market list size). Add Recharge for subscriptions ($60-$300/mo plus 1% of recurring GMV). Add Bold for upsells ($30/mo). Add a quantity-discount app for B2B pricing ($25/mo). Add ShipStation for multi-carrier shipping ($35-$150/mo).

A real $2M Shopify store typically runs $400-$900/mo in app fees on top of plan cost. Then add the transaction surcharge: 2% on Shopify Basic and 1% on Shopify Plus if you use any payment processor other than Shopify Payments. On $2M GMV that’s $20K-$40K/year leaking to a SaaS company for the privilege of using your own Stripe account.

№ 02WooCommerce’s real monthly cost

WooCommerce itself is free. Hosting on Kinsta or Cloudways runs $80-$300/mo for a real catalog with traffic. Premium extensions (Subscriptions $199/year, Memberships $149/year, Bookings $249/year, Smart Coupons $99/year) are typically $400-$1,200/year combined — not monthly. The Klaviyo equivalent is the same Klaviyo (Klaviyo plays with both platforms at the same price).

Total monthly OpEx for an equivalent $2M WooCommerce store: $150-$450/mo. No transaction surcharge. Stripe at 2.9% + $0.30 is what you pay Stripe, not what you pay Stripe plus a 2% Shopify finder’s fee.

№ 03The 3-year comparison on a $2M store

Shopify Basic + apps: $39 plan + $600 apps + $40K transaction surcharge = $47,668/year. 3 years = $143K. At Shopify Plus ($2,300/mo + 1% surcharge), 3-year TCO runs $145K-$175K.

WooCommerce + extensions + hosting: $250 hosting + $300 apps + $0 surcharge = $6,600/year. Add the $12K-$22K initial build amortized over 3 years ($4K-$7K/year). 3-year TCO: $35K-$50K.

The delta is $95K-$125K over 3 years on a $2M store. That delta funds two senior developer hires, a year of paid acquisition, or a warehouse expansion.

№ 04When Shopify is the right answer

We refer to Shopify specialists when the math actually favors them. Specifically:

  • GMV under $250K/year — the surcharge math hasn’t kicked in
  • No tech resources at all — Shopify’s managed nature is genuinely valuable
  • D2C beauty/apparel with heavy Shopify-native app dependencies (Yotpo, Loox, Klaviyo flows engineered for Shopify metafields)
  • Wholesale-only stores using Shopify Plus B2B (the 2026 release is genuinely good)

Above $250K GMV in B2C or $500K in B2B, WooCommerce’s TCO math wins almost every time.

№ 05The hidden costs nobody quotes

Both platforms have hidden costs. Shopify’s: app dependency lock-in (your subscription logic lives in Recharge, your reviews live in Yotpo, your loyalty lives in Smile — moving costs $30K+ in re-platforming), theme code lock-in (Liquid is Shopify-only), and the surcharge on every transaction forever.

WooCommerce’s hidden costs: you need a real developer or agency relationship, plugin update discipline matters (a stale WooCommerce Subscriptions install IS a security incident waiting to happen), and hosting choice actually affects your conversion rate. None of these are showstoppers if you have a real partner. All of them are showstoppers if you don’t.

What to avoid

  • Picking Shopify because ‘it’s easier’ without running the GMV math. Easier at $50K GMV is a luxury you can’t afford at $5M GMV.
  • Picking WooCommerce because it’s ‘free’ and self-managing it with zero developer. WooCommerce without maintenance is a security incident on a 6-month timer.
  • Switching platforms every 18 months chasing the next pricing model. Re-platforming costs $20K-$50K and tanks SEO for 6-12 weeks. Pick once, commit.
